I have a problem in that my sub is covered up by a pad I'm using. I'm fairly certain this isn't because of my earphones.
Any suggestions on what's wrong?

If you mean the pad is masking the sub, as in you cant hear it because the pad contains to much low energy, then just use an EQ to roll off or cut away the/some low frequency from the pad sound. This makes (frequency) space for bass parts etc..

you mention earphones... you do realise that those don't actually produce any sub bass right?
