Just an idea. I don't know anything about apple-script, but could it be possible to create an apple-script that is triggered in midi-pipe to make your pedal thing. The maker of midi-pipe is extremly helpful and can usually be found on midipipe threads on osxaudio

Happened to me occationally too. Maximazing the window (green button) has helped me get out of it several times.
