Just a shot in the dark, but you might want to either end the clip pitch back at the point where you want it to be for restart, or make a slight pitch automation change at the beginning of the clip so it 'resets' the pitch at the start.

I've made a couple midi effect racks. One is a chord randomizer which allows you to runs through cord and scale preset combos quickly. The other is a set of chord presets that are suitable for deep house.

My Novation Compact SL 49 had a pitchwheel problem and would make the pitch change randomly also. Thought I was losing my mind as well until I figured it out Novation sent me a new pitch and works fine now.
