I use a HFS+ formatted firewire harddisk on my pc. Theres some software called macdrive, that makes windows mount macintosh disks. I use it in live as well, and can play up to 28 tracks simutaneously. FAT32 has the disadvantage, that it can only work with a limited drive capacity.

I think firewire is the better interface for harddisks, because you can have larger packet sizes and the software drivers are better. Its a little bit of a serial scsi I guess. ive been using an external firewire drive for about half a year. It's kool but I also had lots of trouble with it, like suddely getting a write io error message during a gig. Things only got better when I upgraded to win xp.
