As good as Kontakt2 is, a fully featured, intergrated sampler in Live would be impossible to pass up.

I suggest creating your second template, saving it as say "template2"
Then whenever you load it up and start a new project from it, make sure you choose "save as" as to not alter the 2nd template.

You need to assign the same notes Impulse uses to the pads you want to use via the microKontrol pad setting (Pad no. 3)

I'm thinking that you might of reset the template somehow. When you say:
"inside that jumbled mess thats left on the template"
Did you choose "save live set" before the mess appeared? You may have to reset your template....check page 46 of the reference manual.
