Do audio effects on an audio channel affect the signal which is recorded?

Hi. How are you?
Do audio effects on an audio channel affect the signal which is recorded?  For example a low pass eq will be built into the audio recording.
Because, i recorded a clip of guitar and had a low pass filter on by mistake and the signal sounded muffled even when deactivating the eq. I then did another recording in the same channel with the effects off (none of my external device settings had changed) and it sounded normal. I then noticed a difference in the waveform. The first recording was smaller in the waveform view. So this leads me to believe that the effects on the channel affected the recorded signal on the input stage.
I looked in the manual and it says nothing about weather effects effect the recorded file.
